Stack them nicely in ammo cans, then stack the mag filled ammo cans on the shelf. Grab and go mags for HD are in easy reach of the gun they go to. If things get froggy, that is why I have a plate carrier, with mag pouches on it, that already have loaded mags being stored on it.

I keep mine in milk crates ar & ak in one and the small stuff in another. I don't want to know what all those mag pouches cost for that project

i put them in my 50 cal cans as storage . I have a few loaded and ready but if I needed a stack of them at once it means we all have bigger problems.

So, I used to use 50cal cans, but found that I'd rather use them for ammo storage.

Nowadays, I use Plano (30cal size) and MTM (50cal size) ammo cans. The Planos are great for pistol caliber mags, and the MTMs are good for rifle caliber mags. They are lighter than steel cans, so my wire shelves don't take as much weight. I do keep everything loaded, because an unloaded mag is pretty much useless. (I also like it so I can gauge just how deep my ammo reserve really is.)

As for the OP's link, I do like the concept of the MOLLE panels forcing you to have a good way to carry those mags and handguns with you.
